I have have just started doing yoga nidra (I have done it twice) and I have some questions about my experience.
During my second time, I seemed to be in an extremely unsettling place where I felt like I was in a deep sleep, but fully aware at the same time.
And possibly my biggest concern was after I finished my practice I felt empty. I felt void of emotion, thoughts..everything. All my thoughts just drifted by me. As a person who has struggled with depression my entire life, this state of being was very unsettling because I could not grab a hold of my thoughts, I am even questioned who I am, without my thoughts and emotions to guide me.
Could you explain to me whats going on?

I have duly noted the contents of your question.

I presume that you have followed progressive relaxation method. The experience that you felt like in deep sleep with full awareness indicates that you have correctly followed the instructions of yoga nidra and it is good sign that you in the first instance experienced the same.  This is real yoga nidra and I presume that you have never experienced such a deep sleep in your life. There is no need to worry about the same.

I could not understand the second paragraph of your question; it would be convenient for me to reply against this comment, if you could kindly elaborate as to what you intend to share with us. However, based on my own interpretation indicated through the words, I would like to comment as follows:

With progressive relaxation or certain techniques of meditation, one gets the expertise to enter into the state of no-thought or thoughtlessness. This period is ecstatic till the meditation or thoughtlessness state exists and this gives fresh energy to the soul or the mind.  However, on account of habitual pattern of negative thinking, this spiritual energy generated through meditation or relaxation techniques are drifted to process negative thinking and thereby makes one again feel exhausted thereby appearing uselessness of the meditation /relaxation efforts.  In view of the same, I am of the view that one should also practice to train the mind for positive thoughts - pure thoughts, and be aware of the useless thoughts that the mind is habitual of and avoid the same. For example, i.e. Practice to generate thoughts of peace, start by creating thoughts of peace...allow each thought to be filled with peace, and then fill each space between your thoughts with peace...become aware that peace is your original quality of being...you are totally at peace with yourself....your body is a temple of peace...you are so peaceful that outside events and circumstances do not disturb your peace....(while generating such thoughts you have to feel with intensity with meaning behind the thoughts - only then it will work with good results). If you follow this type of positive and pure thoughts, you will automatically go into the state of self-contentment because of resonance of thoughts.  Then the above relaxation exercise will give you synergistic effect to you.
