Hygiene is the key. Can you ensure that the infection should never be passed from one person using the neti pot to the other using the same pot? If this cannot avoided, ensure that you have sterilized the entire neti pot with hot water, before its usage. However, if it is plastic made, ensure the hot water should not melt it, in that case, use the pot only after it is cooled down, else plastic particles dissolves in the water.
